L’organisation Caldea envoie Ritsuka Fujimaru, Mash et Da Vinci pour enquêter sur ce qui devrait être la ville sainte de Jérusalem. Sur place ils découvrent que cette ville a été remplacé par Camelot, dirigée par Arturia Pendragon et ses Chevaliers de la Table Ronde. La ville ouvre ses portes à de rares élus désignés par les chevaliers mais une terrible vérité se cache derrière ses murs. Ils rencontrent sur leur chemin, Bedivere qui tente de retrouver son roi, de la faction adverse des Pharaons dirigé par Ozymandias et Nitocris et des résistants menés par Arash et les Hassans, tentant de mettre fin au joug de Camelot.
